I did try the automatic fix and even the remove all references but the warning stays.
You need to remove That navPoint block or regenerate the TOC (NCX).
Calibre replaces the cover (it get a standard name:titlepage.xhtml and adds a jacket as part of the Metadata embed)

BUT that will not usually stop a book from opening.
Something else is wrong (remember the Quirky bit )
How many XHTML files make up the book? How large are Images (they might overwhelm the devices viewer)?
