As to your issue. Calibre's PDF output makes use of General Purpose, Open Source code. It won't be perfect in all cases. You found one. You need to become a EXPERT, to have the ability to re-code the EPUB to overcome whatever is tripping up the conversion. Do you even understand how to use the 'Box Model' to achieve effects? W3C schools has many articles

My personal preference would to NEVER convert a good EPUB into PDF. Why?
(We all know about PDF > EPUB failings). Use a different EPUB Reader app if the one you have does not meet your needs
