1) As long as you stay on 5.10.x and never update to 5.11.x you *should* be fine. If you would like to have a firmer confirmation, fill up your Kindle storage until less than 200 Mb left free.

2) JB is essentially a few files in the system, which *possibly* could be checked by Amazon. However no one had reported being blocked or prevented by Amazon just because of that yet, or that Amazon let the user know that they know about JB. Anyway, if not OTA, you should still be able to update manually (if you decide to do so, make sure to take proper precautions to save JB: hotfix, double restart before and after update + block OTA update methods afterwards)

If you mean to create and search around the folders from Kindle, unfortunately there is no sane method left. You can try KPV Booklet to launch books from Kindle menu but it hasn’t been updated for so long that it severely affects how KOReader functions (i.e. it breaks it). Also it can’t create folders anyway.

What is the thing you want to do with “folders outside KOReader”? Maybe Calibre plugin can help? Or Cloud access plugin (haven’t tried that yet though, just a guess)
