I've just updated a fanfictionnet fic successfully, after ongoing Cloudflare version 2 failures since Jimmy's last full release. (see my post
#5254.) It looks like 'Treading Lightly' pays off!
For the time being I suggest only updating a single fic at a time, only if you *KNOW* for sure its been updated since you last checked it, not updating another fic until after a plausible delay (as-if you had actually read the new chapter(s) in a browser) , and waiting at least 24H before retrying if you get a Cloudflare version 2 error in FanFicFare.
Also, if your browser is doing occasional Cloudflare version 2 checks, the 'paranoia' level is likely to be too high for FanFicFare.
Meanwhile I suggest concentrating on finding alternative sources for your favorite fics, and switching over to them. I strongly recommend making an external backup of all fanfictionnet fic EPUBs you intend to switch.
If you download from a new URL, FanFicFare will offer to change the URL of an existing fic, if and *ONLY* if there is an *EXACT* author and title match, and only succeeds if the new URL has more chapters or if you have it set to do full updates rather than adding chapters. You can change the URL of a fic manually, by editing the 'Ids' field of the metadata, and preferably also the 'Publisher' (to avoid confusion), and FanFicFare will update successfully from the new URL if you got it correct. (Check other fics or do a test download to see what to strip to get the root story URL for that site.) However if the site story structure is radically different to fanfictionnet (e.g. tagged posts in a forum thread), you may not be happy with the result and it would have been preferable to download the fic with a new Id. (If necessary, forcing that by editing the title of the old fic to be different.) YMMV.

Is there any chance of a workflow for manually adding chapters to a fic from saved (HTML only) web pages, that doesn't involve manually editing or merging EPUBs?
Also, please either make the story URLs in the list dialog returned by 'Get Story URLs for Selected Books' clickable for ease of opening in one's default browser, or add a menu item to 'Browse Story URL of Selected Book' with an appropriate confirmation dialog if multiple books are selected.
