As stated, the My Clippings.txt file is just a log. The device adds new annotations to it, but, it doesn't read them later. If you want to maintain the history, you should be able to copy the file to the new device after setting it up.

As to copying the actual annotations to the new device in a way that will let the device show them, this isn't really a calibre problem. I would suggest you ask in the Kindle forum.
