Even if you stop Dropbox from running while you use Calibre is still a major NO! If something goes wrong on the Dropbox side, it's going to sync the problem back to your library and break your library. There is no one way syncing to Dropbox.

The only way to use Dropbox is to keep your library out of the way of Dropbox and use a sync program such as FreeFileSync to do a one way sync to copy your library so Dropbox can do it's syncing.
