You have a Kobo. Without Calibre, you are not getting the most out of it.

Why were you having duplicate libraries with Calibre? You just need to have different names for your libraries and then you'll be able to know which library is which. Copying an existing library is not a good idea as you get the same ID and name. You are best to create a new library based on the structure of the existing library and then copy and/or move the eBooks from the existing library that you want in the new library. It's very easy.
