Not really. You'd need to hide it from the conversion process, which I don't think will be possible.

Your original PDF has the original scanned pages (the 'images') and a reflowable text version, probably OCRed from the scanned pages.

The conversion of the PDF is producing a file with both the scanned page and the OCRed text. By converting to an ePub, it should be fairly easy to just delete all the unwanted scanned pages before converting to your final format.
