That was definitively the information I was looking for. Kobo has seemingly better support for well known standards in comparison to amazon ...but in the end
a conversion to 'kepub.epub' provides a much better reading experience. (similar to kindle and it's proprietary mobi/azw3 stuff)
Thanks a lot for the help. I've just installed the 'KoboTouchExtended' plugin on Calibre which provides the EPUB to KEPUB.EPUB conversion on the fly while sending to Kobo device.
Now the highlighting support meets my expectations:
- I can now highlight over page boundaries. Highlighting to Lower-Right corner will flip the page and I can continue my long highlight there.
- Highlighting basically works faster and more responsive. Especially in larger books. In smaller books it seems equally fast with normal EPUBs.
Some other side effects were also fixed by this format change:
- book covers are better rendered by default: all the thumbnail images of my book covers have now a good default size (before some were rendered way too small)
- reading stats are available in the reader

You are right, thanks for correcting. I've adjusted the initial question. I just ask my self why I always mix up these words in my head
