First the side loaded and renamed books then the book names as named by Amazon that they think are not in my kindle but really are.

Hmmm...that's odd--as far as I know, your Kindle needs to be registered in order to use the collections feature. Unless maybe your Kindle is jailbroken? Although you mention that you can't use Calibre to create and manage collections, which would indicate that your device *isn't* jailbroken.
