Note that both apps can co-exist, but I'm not sure if PB library makes a difference between protected and unprotected books.

Anyways, you can remove system/bin/koreader.app, so all books will be opened with PB reader. That way you still can tinker with KO if you launch it via the application menu. From the KO filemanager it will be easy to spot differences between DRM and normal epubs, as the first will be displayed with an empty cover and the ebooks you own will be displayed with their cover.
