Do I have to hard reboot my Kobo? (or go back to factory settings?)

You need to Log the Kobo OFF, then Log back on. The Devicewill rebuild its db

OTOH if yo use Kobo Utilities, you may hav set it to backup the DB (assumes you have not tried so many times, the copies are now bad)
