Yeah, that was during the transition period. iTunes no longer has support for Books so you pretty much just download/import books to the Books app directly. The Mac has a dedicated Books app and as far as I know, that syncs fine with iCloud. Can't confirm since I don't have a Mac, just iOS devices.

That said, Books for iOS does sync properly the few times I've used it. I dislike the closed nature of the system (can't export EPUB from the Books app) as well as the page flip animation though so I prefer to use Marvin.
