*UPDATE:*
After I restart my PC and disable PowerToys, and resent the ebooks again, those file are .kepub.epub again, weird.
That suggests to me that the installation of calibre 5.2 wasn't complete until after the reboot. That can happen if calibre is running at the time you do the install. I don't think disabling PowerToys would have done anything, unless it was needed to complete the installation. I haven't used it for a very long time, but there is a conflict between PowerToys and calibre installation. Though there is apparently an update to PowerToys that fixes this.

There has been an occasional problem where these plugins were not loaded properly after updating calibre. Restarting calibre an extra time usually fixed this. I'm hoping the changes in calibre 5.2 will solve this problem permanently.
