Similar issue here for Calibre 5.2, I've been using the method you said for multiple years, I just updated Calibre and plugin(KoboUtilities if I remembered it correctly), after that I connect my Kobo Forma with Calibre, sent 3 ebooks to Kobo Forma, none of them is converted into kepub.epub file in the device(all of them are epub formats in the device), this happened a few times in the past, I only need to replug and resent the books again, it will be OK. But this time, I tried multiple times, it never converts them into kepub.epub format.

I tried to delete one ebook file which was already converted into .kepub.epub file in the previous version of Calibre from device using Calibre, unplug->replug, and sent it to the device, it failed to convert it into .kepub.epub(only epub format in the device), so I guess it is the problem of new Calibre or maybe the new plugin, I'm not sure.

*UPDATE:*
After I restart my PC and disable PowerToys, and resent the ebooks again, those file are .kepub.epub again, weird.
