I'll take a guess and say that it may be because each link and its matching footnote are both contained in the same HTML file.
I admit I don't know the "rules" the calibre Viewer uses when deciding "to pop-up or not to pop-up".
It's probably also fair to say that just because the calibre Viewer doesn't pop-up doesn't necessarily mean they won't pop-up on an actual device using a different viewing app.
