I've had similar issues with the Windows Indexer before, as well as the damn thing trying to monopolize my CPU while rebuilding the index over and over and over. Shutting down the service and restarting it sometimes helped for a bit but I got annoyed enough with the damn thing to just disable it entirely. Check out Everything + SearchMyFiles.
