Can you still take notes on Kindle App like usual (highlighting and some typed out notes)?

Yes, I'm using my Nova 2 like that (along with Kobo and others). The Kindle app works exactly the same way it does on Android (and basically the same as iOS) if you used that, except now you have an eInk screen. Highlighting works, typing notes works, you can't use the pen for writing in the Kindle app (though it works for selecting stuff).
I really like it because I'm not locked into one ecosystem anymore. I think the pure Kindle reading experience is probably better on a Kindle, but the ability to use not just Amazon's store, read comixology stuff, from the library, etc. makes up for it IMO.
The built in reader also handles AZW3, PDF, mobi and ePub, and let's you write with the pen on those too which is pretty damn neat. If you have DRM-free copies of your books that's an option.
I think you can do some syncing with an Oynx account and their Boox assistant app but I haven't set that up yet. I did setup my notes to sync with dropbox and that has been awesome when using it as a notebook.
Dropbox app, Onedrive, Google Drive, etc. are options though too.
