Are you reading ePub or KePub? From what I know, soft hyphens do not work well with ePub (RMSDK). I know that searching breaks.

If you want to send me the German dictionary you are using in Hyphenate This!, I can create a KoboRoot.tgz to install it. That might solve your problem without the need to add soft hyphens.
