The bolded passage relates to something that confused me. When I was first trying to fix it myself, I saw it setup as in the screenshot attached. I first assumed that "if they do not exist" would mean that it would ignore any that DID exist. When it did not, I added the name of the collection to the "ignore" list. That didn't help either. The only solution was the one you kindly provided, disabling the collection management. I'm still curious as to why it would delete all sideloaded books from the collection it had been instructed to ignore
