These will not affect what the device does. They update the metadata.calibre in the root directory of the device. The Kobo firmware does not do anything with this file.

When you ran this, did you chose the "Update Kobo ePubs" option? If it is enabled, it updates the metadata for purchased books downloaded to the device from Kobo. I assume you did from your previous post. I haven always assumed that if this was used, the changes would be wiped out the net time the book was synced. I tested with one book tonight, and it didn't get update, but, it also didn't cause any problems with the sync. So, I don't know what is happening.
If you want to clear the changes, I would first try removing the book and then downloading it again The next would be a repair from the Device information page of the settings. That would be the best bet if you have modified a lot of books. The next would be to remove the books to the archive and then restore from there. I'm completely sure that would work, but it would be a pain. The last, and most destructive is to sign out of the account on the device. That will redownload all the books when sign in.
For running the metadata update, if you had books on the device that you had to manually match to the library, you will need to do the update for these books. But, I recommend letting the driver do it. The driver has options to do this automatically each time the device is connected. That will keep the metadata of the books synced to the device without you having to do anything.
