Yes, the anthology order will reflect the order of the story URLs FFF collects / is given. You can even change it manually when you are presented with the URL list if you like.
update: I don't think people necessarily realize that you are not restricted to site series when making anthologies; you can manually put in any story URLs you want--even from multiple different sites.
