An update will never wipe KOReader settings. Never. Ever.
A factory reset, on the other hand, will.

But to answer the question, yes, basically backup the settings folder and the reader.settings.lua file in the koreader folder.
There are more detailed answers in the KOReader forum.

A quick'n dirty way to make sure you get everything is simply to backup the full koreader folder and call it a day.
