You will have to copy those books from the New Calibre Library to your main calibre library. They are two separate libraries and there is no expectation that a book added to one will automagically appear in the other.

Select your secondary from the Library icon, select the books in your secondary library, right click, Copy to whatever your main library name is. I would suggest the delete after copy option. After you have moved all the ebooks over, you can then switch to your main library and use the remove library option to remove your "New Calibre Library". This will logically remove the library and you can then trash the library.
