I don't listen much to audiobooks but I have tried it out and they synced just fine with my Kindle books as long as they're a matched pair. As an example of what I mean I bought "Friday the Rabbi Slept Late" a few years ago before they had whispersync for voice and not long ago I bought the audiobook to give to my sister. I decided to reread the book so while I was at it I tried syncing them but it didn't work. The audiobook isn't matched with my version of the ebook.

I called Amazon about this and they said that to make it work I'll have to buy the ebook again to get the latest edition, which is the one they've matched with the audiobook.

They have multiple editions of ebooks and also of audiobooks, often with different narrators. If they aren't matched they won't sync. Being the same book isn't enough.

I'm just guessing this is your problem. At least it's something you can check.
