That depends on what "got screwed up" means. And what skills you have

If the device is actually running and can connect to a PC, you can backup files from the device. That includes the database that contains the annotations. You will need to able to extract the annotations from this and restore them later. But, I can't think of any circumstance where the only option was a factory reset and the database would be in a condition where it would be possible to extract the annotations.

For the books, you really shouldn't need to back them up. If they were purchased from Kobo and downloaded to the device, they will download when you do the setup. For sideloaded books, don't you have a copy of them elsewhere?

If the device doesn't start, you are stuck. The Aura H2O Edition 2 do not have removable internal storage. That means there is no internal card to take out and access by other methods.
