If everything is configured correctly, the collections will be created, books added and removed and collections removed whenever the Kobo device is connected. You should not need to send the book again.

The most common reason for the collection management to not happen is the setting of the "Metadata management" option on the "Sending books to devices" of the the preferences. The choice I recommend is "Automatic management". This allows the collection management and metadata updates to happen when the device is connected. I think you have this option set to "Manual management".

If that isn't the case, or does not fix it, then I need to see the options you have set, or a debug log. The latter shows me what happens when the device is connected. To do this, restart calibre in debug mode by right-clicking the preferences button and selecting the "Restart in debug mode" option. Calibre will restart with a message about debug mode. Connect the device and let the connection jobs run. When they are finished, close calibre and the debug log will be displayed. Post or PM me the full log for me to look at.
