I use differential backups. A full backup every so often, and the other ones are only of changed files. Saves space and time. Note that I disabled storing bookmarks inside ePubs because it was making an absolute mess of it.
(I use
Cobian Backup for this despite it not having been updated in years. Probably better alternatives around, but I like this one.)
As mentioned above mirror syncing is also a good option.
