AFAIK: that behaviour is not peculiar to calibre, it's baked into Windows.

If the utility that provides the Stay on Top feature provides a Roll Up/Down feature (shrink/expand to the title bar), use it before opening the Metadata Edit Dialogue Tool with the keyboard shortcut. When you're done use the Roll Down feature.

I use Actual Tools extra Buttons tool, viz:
