Calibre windows and stay-on-top

I have a third-party program that adds a 'stay-on-top' button to all the windows which is very useful sometimes. I like to use it on the edit metadata window sometimes when I'm referencing a book online.

However, when I click back to the edit metadata window, Calibre itself pops up in the foreground. (FanFicFare's 'download from URLs' window does this too.) Is there a way to make it stay politely in the background?
