How is that possible and more importantly, how can it be fixed? Or is it a known bug of Kindle about misbehaving typesettings?
I've seen this when I open a book, pick a theme, change some parameter (say, spacing), then switch to another book: often you get the original theme but the Aa user interface shows the spacing as changed even though it flipped itself back. Changing the errant parameter to something else fixes things immediately.

I think it's just a bug in the new Aa UI code.
