And you have a 64bit Calibre portable. That's how I do it; my metadata.db is too large for 32bit, and my 'library directories' are essentially a full Portable install (with the libraries inside it), so that my backups are a standalone setup when needed.
Even if that works, you cannot update the portable version without updating the non-portable version. So it's a lot easier to just forget the portable version for 64-bit. The configuration direactory for the 32-bit portable version can be copied to the configuration directory for the 64-bit version to keep all the plugins and the configuration settings.
