You seem to be suggesting that you are sometimes seeing a third state between the two when there's 2 lists?
If so, can you show me some screen captures of what it looks like and, ideally, a Calibre debug log from when it happens? Calibre->Preferences dropdown->Run in debug
(The debug log also tells me about your OS & calibre versions, etc.)
