Epubs always go to the location of the footnote. Kepubs will popup a footnote if the rules for doing so are met. Other things such as having all html files listed properly come into play as well. Plus, as we discovered recently, the ToC needs to be one-to-one with the internal files. That need is described as part of those guidelines.
