Unfortunately I have to report that this problem of mine doesn't seem to be book-related or batch-related, because all these recent ebooks loaded just fine (except for the spacing issue) before the latest KTE update.
I have just tried to convert + sync newer books; to delete + re-sync ebooks converted months ago; and even to delete + re-convert + sync books that used to work in the past: none of the synced book can be seen from the device.
Could it be something just metadata-related or driver-related? I wish I could help you better than this, but I am not an expert of debugging Calibre and ereaders. I'm a noob even at using these things!
Am I the only one experiencing this issue, by any chance? If it's like that then I'll just factory reset my device...

Try the following and see if it works. Use kepubify to convert the ePub to KePub and then load the KePub onto your Kobo to see if it works. Use one of the ones you tried before that didn't work.
