Follow-up.
The database is on a RAID box, so rebooting my computer didn't do it, but as I suspected above, rebooting the RAID seems to have reset any permissions/open ownerships that might have been blocking the program from writing to the calibre database.
So, problem resolved, thanks for your suggestions!
