Have you pre-converted all the books into epub format (preferred)? Have you error-checked all the books? If not, I would suggest sending in smaller batches. After one batch has finished importing, move to the next batch. If the import has issues, break the batch into small chunks until you can narrow down the book that is causing issues.
I'd suggest breaking your library into 10 batches of 300 books. If a batch has an issue, break it into 2 batches of 150 books. Continue to break the batches into approximate halves until you have the troublesome book in a batch of 5 or so. Then check those books individually using the calibre editor with the epubcheck plugin added.
If you want to run epubcheck on your whole library, there is a batch file in
message #1828 in the Kobo future firmware feature request thread. This will output a rather massive text file which you can scan for "Check finished with errors" messages to locate potential troublemakers. Warning and info are unlikely to be issues but fatal and error are ones that I would look at. If you use that batch file and have any issues, please let me know.
I have sent ~10K of books to my Clara HD in one batch but those were books that I was confident were okay. Cleaning up the first 2000 books in my library was fun when I started error checking, metadata cleanup, etc. but once you start doing this for your incoming books, it gets relatively easy. I do recommend using a second library (mine's called Intake) where books live until they are cleaned up and then they are moved to my main calibre library.
