I'd like to see both the epub that reports 'Not a ZIP file' and the debug output from when it happens. Posted here or as a
GitHub Issue, either is fine.

Ah. I didn't realize I was talking to two different people with similar issues. That's worrying.
Also, bigwoof, you might want to read the FAQ:
Why shouldn't I just select my entire library and use FanFicFare plugin to check for updates?
