One difference from the other Kindle formats is that during conversion to KFX a number of heuristics are applied that are intended to improve how the book will appear on Kindle readers. Sometimes these do more harm than good.

One of these changes is font rescaling. The most commonly used font size within the book is changed to be 1em and the rest of the content is scaled accordingly. So if there is a lot of text at 0.8em and less text at 1em in the original book, the KFX version will have font sizes of 1em and 1.25em instead. That is most likely that is what is happening with your book.

I do not know of any way to disable this feature. The easiest workaround would be to not use a smaller font for your popup text.
