I do. The performance diferences are not nearly as big an issue as they used to be, but Kepub will be important for books with graphical content, (images), footnotes, or that use non-latin Unicode characters.

Yes, Kepub can still be read as just regular epub.. but there is little reason to do so. It is not advised to replaced your epub files with Kepub. Kepub is a format you would normally only use to load on the Kobo.

That you can not do... The annotations and notes you make in your reader are not actually part of the book. There are tools available here to save them.
