A bad book on the device should only affect things at three points. The first is when it is first added to the device and the import is done. This opens the book and extracts information to add to the database. The second is when a cover image is first needed. Again, the book is opened and the cover is generated or extracted. The third is when the book is opened for reading.

The last is generally when the problems are seen. The errors in the book probably are triggering problems that leave background tasks using resources. If this is the issue, then restarting the device will fix things until the problem book is opened again.

The other two times, could also cause this, but seem to be less likely to trigger the problems. But, if they do, again, restarting the device should stop the task using power.

I've noticed my Clara (with smart cover and automatic sleep/wake) will drain mysteriously if just leaned up against a large steel bookend for a couple of days. If I place it further down the line between some books it's fine.
That probably means the steel is interacting with the magnet in the cover and the sensor. There have been a few reports like this. The one I get caught on is that carry a laptop, iPad and ereader in my bag going to and from work. The magnets in the iPad cover can prevent the ereader from going to sleep. Or continuously wake and sleep as they move a little bit.
