that's odd.
The margin settings are stored in the
viewer.py.json file, which is in the location that opens when you click the
Preferences (library manager)->Miscellaneous->Open calibre configuration directory button, viz:
If you want to try changing it manually, then you should close calibre and the viewer before doing it, and then do whatever you've been doing to start the viewer.
