The copy selected book's annotations to window for clipboard of the Kobo Utilities is wonderfully fast and ideal if saving them to some other program. I've saved over €1000 now in paper and toner doing proof reading on the Kobo.
SaveAS Docx -> Convert to epub2 in Calibre -> Calibre to Kobo -> Proof and annotate -> Calibre Kobo Utilities -> notes to KATE or Notepad++ in a window beside source in Wordprocessor -> SaveAs incremented version in native format (ODT) -> Edit notes -> Spell & Grammar & Regex searches -> SaveAs incremented verison -> add/delete/rewrite -> Spell & Grammar & Regex searches -> Extra SaveAs Docx for Calibre again.

I download "Kindle format with Images" from Gutenberg and then use Calibre conversion to epub2 with "Smarten punctuation" "Remove paragraph spacing" "Add first line indent of 1.4 em".

For other formats I convert the "cleaned" epub2 version.
