MOBI format is more limited than EPUB and some so types of HTML formatting are stripped out during conversion from EPUB to MOBI. The KFX result will better match the original formatting of the book if you convert from EPUB.

One case where you might want to try using MOBI as the source is if the conversion from EPUB to KFX fails as will sometimes occur if the book contains HTML formatting that is not allowed in KFX.
