as the help for the PDF options notes, they specify the fonts to be used when the input document does not specify any fonts/uses generic fonts.

Then, moving forward, is it OK to convert all my books to PDF by embedding my preferred font in the Look & Feel section by default? Would this cause problems when the input document does specify its own fonts?
