So I use FFF to snag updates from AO3 on a daily basis. I filter my Calibre library to only display items that are "In-Progress" (that's the AO3 tag) and then I highlight the first 40 or so, click the FFF button in the bar, and let it go to work. If I was to have it scan all my I-P fics, it'd take about an hour (there are about 500 or so I'm still tracking for updates), but I do it in chunks else AO3 burps and I get "Too Many Requests" errors.

I get the email update messages in my mail, too, but I just use the procedure I posted to get the updates.

It also really helps to have one library that is JUST for fanfic, and another (or more) for the rest of your materials. I've broken my collection into several: magazines, non-fic, cooking, crafts, etc.
