There have been discussion of this in the Kobo forum and here, but, I forget what the exact rules are. It does depend on the format. I think for both epubs and kepubs, setting the reading direction to RTL. That can be done in the OPF or each internal file. The support in kepub, especially if the book is an epub3, will be better.

For Manga, if you are using CBZ or CBR, you cannot do it this way. But, you can set the direction in the internal database. My Kobo Utilities plugin has a method to do this. You need to add the comic to the book, let the device import it and connect again. Then you can use the metadata update function of the plugin to set the reading direction for the comics. This should also work for other formats.
