I can't imagine Calibre not converting epub2, or is it some sort of "PDF like" document using epub3?
Where is the epub from?

The elephant is though that Indesign is almost $20 pm ongoing, or almost $40 for a single month. Rental only.

I've never had any problem with fonts on Calibre, but I'm only using ones that can be redistributed and are on my laptop.

If the fonts are obfuscated as part of a Publisher attempt at DRM, then install similar enough "free" fonts on your OS and edit the epub CSS.
