I'm still on Finereader 12, but I'll take a few stabs in the dark.

Hmmm... Did you press
View > Image and Text Windows > Show Image and Text Windows?
If it's anything like 12, it looks like the thickness of the "Image" window's vertical bar may have accidentally slid behind the little thumbnails.

What are your settings in:
Tools > Options > Save > DOCX/ODT/RTF
Here's the way mine's set in 12:
and I've never had issues with hyphenation...
