It doesn't really matter. The firmware handles subdirectories. The only issue might be the order of the files. This uses the path, no just the file name.

And for the record, simply changing the extension of an epub to cbz will work. All of the non-image files will be ignored. Not something I recommend except as a quick-and-dirty method when you can't do it properly.
